چکیده

Major histocompatibility complex class I (MHC I) molecules belong to a large and diverse protein superfamily whose families can be divided in three groups according to the type of ligands that they can accommodate (ligand-type specificity): peptides, lipids or none. Here, we assembled a dataset of MHC I proteins of known ligand-type specificity (MHCI dataset) and trained k-nearest neighbor and support vector machine algorithms. In cross-validation, the resulting classifiers predicted the ligand-type specificity of MHC I molecules with an accuracy ≥ 99%, using solely their amino acid composition. By holding out entire MHC I families prior to model building, we proved that ML-based classifiers trained on amino acid composition are capable of predicting the ligand-type specificity of MHC I molecules unrelated to those used for model building. Moreover, they are superior to BLAST at predicting the class of MHC I molecules that do not bind any ligand.

Recognition of the ligand-type specificity of classical and non-classical MHC I proteins.

Functional characterization of proteins belonging to the MHC I superfamily involves knowing their cognate ligands, which can be peptides, lipids or none. However, the experimental identification of these ligands is not an easy task and generally requires some a priori knowledge of their chemical nature (ligand-type specificity). Here, we trained k-nearest neighbor and support vector machine cla...

Systematic Characterisation of Cellular Localisation and Expression Profiles of Proteins Containing MHC Ligands

BACKGROUND Presentation of peptides on Major Histocompatibility Complex (MHC) molecules is the cornerstone in immune system activation and increased knowledge of the characteristics of MHC ligands and their source proteins is highly desirable. METHODOLOGY/PRINCIPAL FINDING In the present large-scale study, we used a large data set of proteins containing experimentally identified MHC class I o...

Review of NKG2D function and its related ligands: review article

The natural killer group 2D (NKG2D) is a transmembrane protein and a member of the CD94/NKG2 family of C-type lectin-like receptors. NKG2D is encoded by the KLRK1 gene, which is located in the NK-gene complex (NKC) placed on chromosomes 6 and 12 in mice and humans, respectively. NKG2D forms a homodimer structure and binds through ectodomains with its related ligands. Each of its monomers consis...

Prediction of proteasome cleavage motifs by neural networks.

We present a predictive method that can simulate an essential step in the antigen presentation in higher vertebrates, namely the step involving the proteasomal degradation of polypeptides into fragments which have the potential to bind to MHC Class I molecules. Proteasomal cleavage prediction algorithms published so far were trained on data from in vitro digestion experiments with constitutive ...

Constitutive CD8 expression allows inefficient maturation of CD4+ helper T cells in class II major histocompatibility complex mutant mice

Although mature CD4+ T cells bear T cell receptors (TCRs) that recognize class II major histocompatibility complex (MHC) and mature CD8+ T cells bear TCRs that recognize class I MHC, it is possible that the initial commitment of an immature thymocyte to a CD4 or CD8 lineage is made without regard to the specificity of the TCR. According to this model, CD4+ cells with class I TCR do not mature b...
